I guess the running clock is one of the things that make Soccer different from a lot of other sports. However, the way they add additional time seems somewhat arbitrary and inexact.

It's not bad. As a ref you just stop your watch when someone belts it into row JJ, or is injured, etc. Then when the real time clock shows that 90 minutes has elapsed you subtract the difference and give them a heads up on how much time is left. ESPN's World Cup home page has a good tactical breakdown of Portugal's goal with Lalas talking through the goal second by second. His conclusion is that the off-ball defenders were more to blame than Bradley as too much focus went to Ronaldo and he had no real avenue given the numbers on that side.

I don't see the article but based on your description I would concur.
